software help needed

I'm just finishing up my stepper driver using the gecko drives. I tested it
with the demo version of CNCpro and it seemed to work ok within the limits
of the demo. I then downloaded DeskncRT as I wanted a free program that I
could play with more than the demo of CNCpro allows until I actually get
the machine finished. Once the machine is done I'll decide on the software
I'll use. Probably CNCpro as I want to add a 4th axis and DeskncRT doesn't
support that.
What I don't understand is why, when I first hooked up CNCpro it worked. I
then downloaded DeskncRT and installed it, changed the wiring and it worked
(both programs used different pinouts for the parallel port as standard).
Since I could see no way to change the pinouts in DeskncRT I reloaded
CNCpro and changed the setup in it to reflect the wiring required for
DeskncRT. However now I can't get it to move the steppers, they still move
well with DeskncRT.
I currently have no limit or home switches and am installing the software
on a Toshiba notebook.
Any ideas?
