there are really two coordinate systems on the machine
the fixed machine or global coordinate system and several
floating work coordinates that are offsets from machine zero
your programs will use one of the work offsets


+Z <-MACHINE COORDINATES
| +z <-work coordinates/offset
| +Y | +y
| / | /
|/ -x-- / --+x
-X-----/-----+X / |
/| -y |
/ | -z
-Y |
|
-Z

machine zero is off the home switches (usually +X,+Y always +Z)
work or part zero can be anywhere you set it ,with Z-zero normally
being the top of the material ( -Z to cut )
you 'could' set Z-zero (work offset) as the bottom of the vise/fixture but
that would be asking for trouble IMO
