EMC I/O control Problem

I have identified data pins that are low as the PC boots/Linux runs
and rewired to use these (can,t use pin pulled high as this will turn
everything on). I am using D0 , D1 and D6 for outputs to control
spindle etc. now. However I did not change the index in my ini file
to reflect the rewiring yet. I am assuming that changing the index is
only valid when EMC runs and a reboot defaults back.

Now how do I get the GUI Miniex to operate these. I ran miniex in the
terminal and it reported the clicks for mist, coolant ,etc. but no
change is seen in the IOSH window, for any pin. The only ones that
change are E-stop input ( goes red when controller is on) ,lube input.
And pin 16 ( index 10 , C2 ) if I toggle E-stop. At any rate I need to
do a little rewiring to get E-stop to work properly. As it only causes
an E-stop in software if the controller is turned off but not if if
faults. I can't toggle pins for coolant, mist, spindle etc.
