2 things
1) connectivity
2) real time control
For connectivity you can get away with USB or even Bluetooth(wireless)
For the realtime part you are stuck with windoze for pocket pc. There is a ray of hope, there are pocket pc's with linux in them, so EMC and open standards can be used, you will have to do some programming though.
