Your assumptions are correct.

You must keep in mind that using the Estop is an emergency condition where safety may be an issue.

If you wanted to pause the machine you would not press the Estop switch.

When the charge pump is disabled, The outputs for 1-3 will also be disabled

After an emergency condition, you would normally re-home your machine and start over.
