I don't mean to infer anything by this question, but you are only
tying 1 end of your shield wires to a ground, right? If you tie
both ends of a shield it is no longer a shield, its a conductor,
sure to cause ground loop problems.

As far as extra wires, in a sensative system like yours, you can
never go wrong by tieing them all to a single ground point.

You might want to try looping the encoder and other wire groups
through a ferrite choke. You can buy ferrite loops from most
electronics suppliers, or some computer power supplies have them for
salvage.
