Richard,

Weld linear shafts? Tried it once, WON'T do it again! Use a file
to "scratch" the shafts, and use epoxy... I HAVE seen machines where
linear round rails are welded (and they are "skip" welded) , but
never in a location requiring accuracy.

BTW, if you fully support the shafts of your new design, you won't
need to increase the diameter of the shafts, IMO.
As to 'rotating' the y shafts so they are flat: you now have more
resistance to flex front to back, and LESS up and down. I'd leave 'em
vertical and get the tool (cutting centerline) as close to the plane
of the rails as possible. This reduced moment(leverage) will do more
to eliminate flex than changing the shafts vert. to horiz., IMO.
