What drives are you using? Some drives can be programmed to look for
the index pulse then add some offset before using the encoder count
for cummutation. Some optical encoders also have commutation tracks
on them. The biggest hassle with using the encoder for commutation is
determining the proper alignment of the commutation signal with the
encoder.
