I really do not think there should be a problem with the power supply in the same box as your stepper controller. I never for a
second would worry about the fan electrical noise in a digital environment. If you had an open switching power supply, I would
be extra careful but not with a regular AC supply.

The reference to EMI in the link you provided was about interference from the amp's output switching stage to the amplifier's
input. That is a different story since they are high level fast switching signals and need to be kept apart.
