The reference signal is only of consequence while homing, but 0-3 Volt levels
are marginal. Try pulling them up to 5 Volts with 10k resistors (you could
start with 47k or 100k if you're worried that your encoder's output circuit
can't sink much current, but 10k at 5 Volts is only 1/2 a milliamp).
