I believe that V2 of their software (due out "real soon now") will
support his function directly. I use Flashcut but my CAM software
(Visual Mill) supports the step and repeat function so that is how I
create multiple setups.

Depending on how complex your machining program is, you may be
able to edit your G-Code in a text editor. You have to use relative
mode but you will manually have to calculate the offset to the new
origin and then paste in the same block of code. If you have tool
changes in there it will be possible but trickier to keep track.

Try the process with a simple program like cutting a small square,
offset a bit and repeat. Test it with the tool above your material until it
does what you need.
