Gained pulses is nearly always associated with electrical noise. Are
you using differential encoders or single ended? Have you properly
sheilded the encoder wires. Are you running the high volt motor wires
parallel and in close proximity to the encoder wires. Do you have the
high volt motor wires running overtop of the servo amp?
