Most encoders specs have a limits on how much axial movement is allowed. For instance a US digital E2 encoder has a maximum axial play of +/-.010" and the maximum eccentricity of the shaft be not more than .004". A problem with either of those two parameters could cause disk to encoder read head error.

What do you mean by " there isn't excessive end play in the motor" ?
Ive been driving the same motor with Rutex board Successfully, when I
faced same issue then I switched to G320 !
