Three handwheels, each controlling one axis (X Y Z for example), and
each with a common or separate jog step (say 0.1 0.01 0.001 mm or
inch) is pretty straightforward once you know a little bit about how
EMC2 works on the inside.

The main thing to study is HAL, the hardware abstraction layer. With
.hal files you describe how you want all the different hardware IO to
connect to EMC2.

For 100ppr handwheels you don't need dedicated hardware encoder
counters, general purpose I/O will do. The different hardware options
are listed in the wiki:

what you choose depends on your needs (do you need analog output?
analog input? a lot of IO?)
