If you have a 'universal' counter, you can select a Ratio A / B
mode, and put the index into B and either the A or B channel
of the encoder into the counter's A input. It will then count for one
full cycle of the index channel, and give an exact encoder count.
You can even do this with manual rotation, as long as you move
the encoder fairly smoothly by hand.
