Well Marc, you have already done a number of things right to help and
eliminate any RFI problems (good case, proper breakout board, good
connectors). It is worth while to use shielded wire for the encoders and
don't forget to ground the shields in a star not at both ends. Also if you
are using twisted pair shielded wire like I am, I will give the same advice
I received (hope I remember it correctly). Connect one encoder channel and
the positive supply wire on one pair and the other encoder channel and the
negative on another pair. I had hooked it up with both encoder channels on
the same pair and it was suggested that the capacitive coupling could cause
problems.
Last suggestion is ask lots of questions if you are unsure.
