Hmm, I occasionally have a problem in my CNC machine, in which clicking IN a
window highlights that window, but does not actually set keyboard focus to that
window. It always works to click the left mouse button on the (on my screen)
blue bar at the top of the window. That ALWAYS truly sets the focus on that
window. I thought this was an EMC problem, but wasn't enough to bother Fred
about (and, I'm using an old version). Anyway, this sounds sort of similar, the
window highlights and comes to the top, but the focus is not set (as you say, it
doesn't become the 'active' window).

You might want to get an update of XFree86 and it's RPMs. There have been
a number of updates in the window manager and other X components.
