the pinout documentation is mostly spread thru the source code
I've pulled some of it out here

way down at the bottom of the page is the pinout for the aux LPT port
ESTOP_SENSE is an input on pin 13 to read the state of your E-Stop circuit
ESTOP_WRITE is an output on pin 16 to trigger your E-Stop circuit by software
the E-Stop circuit itself should be hardwired failsafe to function regardless
of what the software does
