If you are trying to cure lost step problems with an encoder feedback loop,
I would advise against it. You should fix the problem first as it is
probably caused by EMC putting out ragged step pusles. If you are using
steppermod try freqmod, although even that pulse train is not the best, it's
better than steppermod. Problem with encoder feedback with steppers is,
missed pulses are probably caused by uneven pulses or too high of an
acceleration (could be caused by uneven pulses) when EMC senses a missed
step it will try to spit out pulses even faster to compensate, causing even
more missed steps, causing EMC to spit out pulses even faster etc, etc.
If you are using Geckos, try adding the pulse multiplier board as it will
then generate it's own pulse train which should be cleaner than EMC's. Or
you can try another program which may have a better pulse train than EMC.
Just my 2 cents
