If they are "specified" as 5V encoders, then using pull-up resistors on each
output should be no problem. First, try 10K. If the "HI" is then still less
than 4.0 volts, try 4K7. If that won't bring it to 4.0 volts or more, I'd
not feel right suggesting lower pull-up resistance, as I have no clue what your
loading is, there.

One other "sure-fire" fix is to use a 74HCT541 buffer. THAT will gladly take
3 volt "IN" and will output "rail to rail" (i.e., 0.0 - 5.0 VDC) for several
milliamps loading.
