Yikes! That is pretty extreme. What motors are you using? The drives
are Gecko 201 (or 210)?

I've seen a few volts rise, but never anything like 12 V. Is this like an
emergency stop condition, where the step pulse train is suddenly stopped,
without any deceleration of the pulses? What is the size of the capacitor
bank?

You probably need Mariss' overvoltage dump circuit to protect your
drives.
