I use an edgefinder to locate the rightmost and rearmost surfaces. If
the cube dimensions are correct then the center can be located
accurately from these surfaces.

If the cube dimensions are not correct then you will probably have
problems as you finish the last side. The inner cubes may cut free
during the milling and end up incomplete.

The 3/8 inch diameter drilled through hole is mostly a pilot hole for
the endmill so that plunging down the center is easy. It may not be
centered accurately enough to use as a reference.
