I ran an old Brown & sharp hydrocut that was similar to what you describe. Of course, it was big as a house. Anyways, it too had a retractable spindle that was Z axis and the power head could be moved up and down as well. The way it worked, it just had a motor that ran the head up and down independent of the control. There was actually a scale mounted on the main column and had a pointer on the powerhead. Just move it up or down where you want it, zero out spindle plane and leave the powerhead there. I think you're hoping to use all that Z travel for CNC operation and you can. Much like we drive the knee of a Bridgeport. Just roll spindle down and contact part, zero out, lock spindle and run the program from there. No motor control on spindle. It works alot better, leaves the spindle free for manual drilling and tapping. For deep holes, especially in aluminum I'd rather feel my way thru than trust a peck cycle.
