EMC re-loads with G92 offsets in effect. Sounds like you're looking at that.
Make sure they are off by a G92.2 (saves them for re-use), or G92.1 (Clears
them out of the parameter file, too.)

It is a good idea to make sure G92 is off before setting coordinate system
offsets, as well.

You might also check to see what coordinate system you were in before
exiting EMC. EMC boots to the value of .var file variable #5220, 1-9
(G54-G59.3). If for some odd reason this was changed to be different than
the last coordinate system, you may be in a different coordinate system.

A long shot problem may be the linux user you are logged in as doesn't have
file write permissions for emc.var. If not, the simple fix is to log in as
root user, get to the command line, go to usr/local/emc/ directory, and type
'chmod 777 emc.var'.
