I am in the design phase for a smallish 5-axis machine that has a simlar layout. I decided on
a gantry type layout for the X,Y, and Z axes. Because I will be working with inconel and some
other "supermetals", I need the most extreme stiffness I can get for my design. I plan to use
two ballscrews to drive the Y-axis connected via timing belt. I will be using servos, but by
keeping the two ballscrews synced to each other, I eliminate any extra mess of two servos for
an axis, etc.

I too am trying to figure a clever way to set perpendicularity. Any other thoughts?
