Peter,

One possibility is that you have TWO items which prescribe the
squareness of your machine.
1. You are using two steppers and rack which establish the squareness.
2. Do you have a master rail which has two sets of bearings that will
also prescribe the squareness? Or putting it another way, if you
removed the slave stepper, will the rail bearings and mechanics
attempt to retin the squareness?

You cannot have two opposing systems determine the squareness of your
machine. When we built dual side gantries, the drive systems were the
ONLY determiner of squareness.
