Sure there is. Layout and center punch all the holes. Drill them with
enough claearance to allow for final adjustment.

Add a couple of other under sized holes in one of the parts for dowels.
After the parts are lined up well enough to suit your project and the bolts
are tightened securely, drill and ream the two extra holes and insert the
dowels.

BTW...this little trick is actually done this way in industry.
