I have been poking at the same problem. I started with shielded cables
on the encoders with the shields tied to the ground terminal of each
drive. I had problems with extra/missing steps and sudden pauses and
lurches. I then added the suggested caps to the encoder. Possible slight
improvements. I then figured I would hook the shields up correctly by
connecting all of them to the negative terminal of the power supply
filter cap. That was a failure. The drives would not enable most of the
time and when one of them did it would fault immediately. I then
disconnected the shields from everything and that is working so far the
best. The shields are not connected on the motor/encoder end.
I am planning to put in differential drivers and recievers and see if
that totally clears up the problem. I haven't yet tried grounding the
motor case. So far my experience is matching Tom's so it may be an
improvement.
