Are you using backlash compensation in your controller software? If so,
having it set at 0.001" too high will cause this same problem. What is the
backlash in your system on the Y-axis and the X-axis. I really do not think
your problem is with the threads of the leadscrew, but I have no real basis
for that, just a feeling since there are so many other possibilities for
this problem.

Do you make custom cues? Do you have a website, I would be very interested
in seeing your work.
