What does your circuit look like for the limit switches? Do they
connect directly to a parallel port on a PC? If so, are you pulling the
pin low with a resistor, or just letting whatever is in the PC do it?
Most pins on the parallel port float high, rather than low, so this is
a bit strange.

If I were building it, I would tie the input pin high (to +5v) with a 1
000 ohm resistor, then ground one side of the switches, and connect the
other to the input pin. When a switch opens, the pin is pulled high by
the resistor. Of course you have to change the state your machine
control program looks for.
