There are two most likely reasons for this.

As the drill gets dull from drilling so many holes it takes more force to
drill them and the Z-axis is losing steps. The other possible explanation
is that the drill bit is slipping in the chuck as the force becomes greater
to drill the holes because the bit is not as sharp.

These are both easy to test. Measure the length of drill bit sticking out
of the chuck, and measure the distance from the drill end to a reference
point. You can do the reference point as the top surface of your part
before and after drilling, then measure the length of the drill and see
which is the problem.
