I am not a "ball-screw expert" (though some would say I was a screw-ball?),
but the "smart-assed answer" to your question is, "simply get ALL the balls
back in there, when you are done!"
If the "ball-return tubes" are nicely-removeable (HAFTA be! Else, no way to
assemble the ball-nuts!), after all the machining and cleaning-off, again,
simply begin putting the balls back "in there", rotating things to "get 'em
all moving, down where they go", and have patience, and...".
I hadda do this so rarely that I never had reason to acqure a PhD in the
topic from some expert source such as BSA or Nook, etc., but I bet they can
tell you SOMEthing on the phone! Maybe not?

P.S: Hmmm... Upon thinking about it, I, too, would seriously consider using
lotsa masking-tape over the nut and screw-entry-ends, and "square" the
flange, leaving the balls all nicely-snuggled where they now are! Screwing a
ball-screw "out the end" of a ball-nut is kinda like spilling a box of
plug-gages on the floor, etc! JRR
