If you weld the shafts to the supports the same way we weld lugs on gun
barrels, I wouldn't think that would be a problem.

How we go about it is like so:
First we only use TIG welding...this pretty much eliminates worry about
"keeping the shaft clean".
Second, what we do is VERY LIGHTLY tack weld the lug to the
barrel...preferably in the center of the lug on both sides.
We then ALLOW THE WELD TO COOL. Following that, we run a VERY short weld
bead in both directions from the tack on both sides, We allow that to cool,
and repeat the process. Eventually we get a weld all the way along the lug.

In the case of the shafting, you could use "skip weldding" rather than
running full length beads. Before doing the welding, you might want to
consider where and how to add the bolt holes. If you start in the middle
and slowly work toward both ends as described, you shouldn't have a problem
with uneven heating. As for changing the hardness, that should be a problem
either if you work slowly enough as all the welding heat will be localized
at the bottom of the shaft and won't spread far enough to deharden the
shaft.
