Yes you can turn the tap with a wrench. It is not the best way, but will get
the job done. A tap holder would be much better as with a wrench it is hard
to keep the tap straight. Make sure you use a tapping fluid of some sort.

If you mean the software that actually runs the machine (not the CAM
software) and you are referring to hobby use I think it would be hard to
name the #1 most popular. Here are the ones that I would guess are most
common among the list:
EMC
CNC Pro
Master 5

Also rans that are in wide use, but are probably not as common as the above

Ahha
