Sounds like you're hitting a resonant frequency of your
machine/structure. Is the "other" machine which doesn't exhibit this
identical otherwise?

What kind of machine(s) are we talking about here? Are the steps per
unit the same on both axes involved? What size motors? Drive
arrangement(leadscrews/ rack,pitch, rpm, etc.)?

Could you put the geckos on it(the other,"good" machine) to check? (I
don't think it's likely to be the Geckos)
Need more details.
