You might look into some kind of perf sheet - Small Parts Inc.
(http://www.smallparts.com) sells perforated aluminum, for example, and
then mask all around those holes that get used. Iow, mask similar to
how they do it in vacuum-forming, where the vacuum table is masked
entirely except where the suction draws on the plastic.
Another suggestion - glue the balsa sheet down, with brush-applied,
water-soluable wood glue, like thinned Elmer's. Glue onto sacrificial
plastic sheet, and remove by soaking it all in water - the balsa parts
should recover after drying. It also may work to glue using some kind
of rubber cement, or 3M spray adhesive, and separate the parts with
solvent - which would dry even faster.
