Hi Jim:
Your problem is almost certainly due to flexing of the machine frame
while milling.
Milling imposes very different loads on the machine structure than
drilling does..
Try doing the milling with a very light depth of cut and see if that
helps you.
Make your cuts 0.001" deep to start, and check out if your milled
profiles are more accurate.
Then increase the depth of cut per pass and see if your accuracy
deteriorates.
