Hi, not use what your trying to do here, but when I need to align two parts I make sure I "mirror" the parts, this will make sure all will match up..... just a thought.

Each might be off by 1/16 inch. Even so, this is a huge error on a CNC
mill. You should be able to measure from reference sides to the holes
and slots and determine where the errors are?

Are the slots parallel to each other but offset 1/8 inch or are they not
parallel so that opposite ends are offset 1/8 inch in opposite
directions?

What size dowel pin holes (diameter and depth)? What coordinates?

What size endmill bit? What size slot (width, depth, length)? What size
cuts (sideways and depth) and feedrate?

What material?

Can you provide drawing and gcode if somebody wants to check these for
you?
