I had a similar problem. The shafts on most of the lower priced step motors
I find are shorter than needed for most production CNC knee mills. I had to
use one inch pulleys on the motors to get correct belt alignment.

The wider pulleys have more inertia which affects acceleration, particularly
if they are steel. I had to decrease the ramp rate after installing them.
