I've run into the same problems. One should never look a gift-horse
in the mouth, but it would be helpful if the photos
http://206.19.206.56/dan_mauch_encoder_mount.htm
showed the strips themselves and how the whole assembly mounts on
and interfaces with the motion of an axis.
Here's a reply I got from US Digital on mounting the strips

The three mounting methods that we recommend for the strips are as follows:
1. Sandwich or pinch the strip between two rigid bars and leave about 1/2
of its width hanging out for the optical module to straddle.
2. Use double-sided adhesive to stick it down to something rigid.
3. Drill or punch small holes at even intervals along its length and screw
it down.
