Your speeds are too low to start seeing the problems with EMCs instable
pulse train. On a AMD K6-300 I started to see the problem at about 60
ipm (4000 steps per second) on my Shoptask with steppermod.o and at
about 90 ipm (6000 sps) with freqmod.o. If I am figuring correctly you
are only running at 2000 sps at the high-end. Try increasing the speed
and you will see the problem. This is not to say that EMC is not more
stable than some other software. When I moved from DeskNC DOS to EMC it
was a big improvement.
