Couple of things. If you are using steppermod, there is no software PID
tuning with the EMC. If you are using freqmod, there is. As Tim and
Mariss pointed out you first need to set the PID parameters of the 340
itself. Mariss describes the proper way in the drive manual.

I would set both accelerations down quite a bit. I start at 2 and work
up. With freqmod (or stepping type 1 with the latest sourceforge stuff)
I'd start with P around 500 and work down until you begin to get
following errors on long moves. Since most of the tuning is between the
340 and the motor that is about all I'd do.
