What I do when I need a MS-Windows or a dos partition is plan for it before I
begin to install any software. Install the MS first but make it install in a
small partition so that the rest of the drive is open for Linux. When you
get that running to your satisfaction make a boot disk for it.

Now install the Linux using a manual partition of the hard drive and work
around the dos partition. When the Linux install asks where to mount the dos
partition, I tell it /mnt/windows or /mnt/dos. When the Linux install is
complete I ask for a boot disk for it also.

Then I start up linux and may need to edit LILO or GRUB in order to enable
the multiple boot menu.
