Fred at http://www.imsrv.com/ has DeskPCB, which I use. DeskCNC can
also generate isolation tool paths from Gerber files.

Instead of moving a V tip cutter, you'd move the electrode.

Eagle http://www.cadsoftusa.com/ has programs for designing PCBs, and
the entry level is FREE.
