I have 5 stepper CNC setups that I have done and one would do this
"thunk" every 5 to 15 seconds , after many months of trying to fix it
and trying to ignore it I found out what was causing it .
I was using a laptop and it was checking it's battery condition !!!!!!!!
Threw the battery in the trash and the problem stopped .
Hope yours is this easy .
