What type of drive are you using? I have to assume a Gecko 320/340, since
you don't say. What software are you using? Does the Y axis work right?

The Gecko has a direction signal which determines which way it is to move.
It sounds like the step pulse is getting through fine, but the direction
is not.

Check your wiring, use a DVM, logic probe or oscilloscope to check the
direction
signal to see if it is changing. Geckos need a fair bit of opto current
to operate,
somewhere in the 10 - 15 mA range.
