Peter, the trouble I had with my setup was my Y axis was loosing steps it would never end at zero on the handwheels index, it was only the Y every time, I could actually here the stepper missing, can you detect the motor missing with a slow feed say F1, also have you rechecked your steps per calculations, maybe a mistake there?, I would think as long as your steps per rev are correct in each axis and the way the motors are mounted it should work,
I think it might be best for you to contact Art Fenerty Mach2Mach3 cnc yahoo group and try to work it out with him, he is your best bet for sure,
PS, I only had to increase my step and dir up to a figure 4 in the boxes to smooth things out,
