It is your choice which mode to use depending upon what you want to do.

Manual : Use it when you want to jog.

MDI : Use it when you want to type in a line of g-code at a time. I often
use this for easy tasks that I don't want to fire up the CAD/CAM package to
write a program. Something like taking a few passes to mill a slot or to
drill a hole or two.

Auto : This is the mode to run a g-code program.

The how do you know is just a matter of what you want to do.
