MiniITX boards are an obvious choice for CNC control, I'd be very
surprised if it hasn't been done already (I'm already planning my next
mill project to run from one.) Apart from being cheap and simple to
run, most of them can be run without any fans so there is less chance of
metal chips sucked into the machine and letting the magic smoke out.
I have seen a rack-mount MiniITX case with builtin LCD screen, but can't
remember now where I saw it. It would be easy to mount on an arm or in
a console for a very neat self-contained control system. Or mount the
board in a case complete with motor drive circuitry for a complete
system in a box.
