Also try disabling any BIOS caching, and resetting the CMOS via battery
unplug.

I've had a similar experience with GRUB (a linux bootloader) doing the same
thing on a computer of mine. If I remember right, unplugging the HDD's for a
cycle and making the BIOS non-cacheable fixed it.

If it is just happening w/ the HDD plugged in, try overwriting the main boot
sector. A command something like 'sys c:' or 'fdisk -mbr' from the floppy
boot.
